I just completed all of that above along with new pistons and headers, The car idles rough shouold the ECU be reprogrammed. If so where can I get a reprogrammed ECU

If all you did was port your heads and add headers, your stock ECM should be able to calibrate. The O2 sensors will tell the ECM to call for more fuel from the injectors to maintain a set A/F ratio of around 14.7. Are you sure you're not getting any DTCs? Start with a scan. A rough idle can be caused by many things.
This sounds something like what happened when I installed the Corsa exhaust. Rough idle and running really rich. Right away I thought Optispark...Replaced the Opti and water pump (which was leaking) only to find that I still had the problem.
Pulled the codes and sure enough the rear bank O2 sensor was bad. Changed it and that was the problem. From now on I pull codes before the jack comes out.

Pete, when you scanned your ECM and found a bad O2 sensor, was your Check Engine light on in the DIC?

Yes...It was strange. After start up and rough idle it would lite the Check Engine indicator. After a couple of miles on the road it would go out. Stop and idle, it would come back on. Then go back off again after a few miles. And the exhaust tips were really sooty.
Ran the codes and C was clear, but there was an H64 which turned out to be the right rear 02 sensor. What a relief after installing the new sensor and the problem cleared up.
